If I have a group of Arduinos connected via I2C, can one Arduino cause the rest to freeze?
Sounds like the unpowered node pulled down the I2C +5V. I've also had I2C devices not work when the arduino is powered by 5V plug (but does with USB power).

Also consider a Ruggedino as a 2nd tier kind of protection. While it's possible it would survive, I'd suggest making the design improvements first. ruggedcircuits.com/microcontroller-boards/…

Arduino Digital Input Causing Output Problems
Sounds like a pull-up / pull-down resistor problem. You're leaving the pin floating instead of giving it the physical ability to go to 0V.

Arduino Mega's 4 Serial Ports?
Don't overlook the ChipKIT uC32. It roughly compares to the Mega at a glance, but has 2x the RAM and 10x the clock speed. Plus tons of I/O.
